The one-line version
Dubai is bigger, louder and closer to its airport; Abu Dhabi is calmer, more cultural and faster to clear. Both work brilliantly for a 6-hour-plus layover. Neither works as a day trip from the other unless you have 10 hours or more.

What each does best
Dubai in 6 hours: a City Highlights loop, a spa day, a beach club. In 8: the same, with margin. In 10 or more: the desert. A Desert Safari needs a full 8 hours as a hard minimum and is better with 9 or 10; from DXB the camps are 45 to 60 minutes out.
Abu Dhabi in 6 hours: the Sheikh Zayed Grand Mosque with a guide, or a beach club on Saadiyat. In 8: the Louvre Abu Dhabi as well. In the evening: Private Dining on the Corniche. The Cultural Immersion visit is the single best use of a short AUH layover.
The thing not to attempt
Crossing between the two. AUH to Downtown Dubai is about an hour and a quarter each way; DXB to the Grand Mosque is about the same. On anything under 10 hours you would spend the layover on the E11 highway. Use the airport you have; both cities reward it.
If you get to choose your routing
For a first visit, Dubai's skyline is the more obvious spectacle. For a calmer, more cultural few hours, Abu Dhabi is the better layover, and its terminal is the easier one to clear. Either way, check the planner on the airport page with your actual layover length before you book anything.
